I have some transport ships that the game will not allow me to use. I use both mobile and my computer so its not the browser, I have cleared cache on my computer as well. Any ideas or help I can receive? Thank you.

If it counted ships I have in support then I would have more on the units list on the right side of the screen under "your God".

Go to the agora and click outside and see if any transports are supporting you
