In the FAQs there is this question:

Why Didn't I Kill My Opponents Transport Boats In An Attack?

There is no answer to it, and I would like to know. If I only have Transport Boats and am attacked with Light Ships. Will my transport boats be killed?

ts can be killed only if you wipe ground troops,so you need to send mix of land troops with LS,in that case if you clear oponent you will kill his transport boats too.

I am going to be attacked with 15 Light Ships. I have ground troops. It's safe to leave my transport boats undefended then without worrying about them dying?

yes,how you know that that is LS attack,are you use athena and wisdom?

No, the player who sent it told me. Since I know that sounds unbelievable, I'll give you some background.

I was in one alliance and switched to the alliance that was attacking me. Not everyone got the message in time and this player's attack was sent already. So, now I am trying to make sure I don't kill his army, and don't want to lose anything myself. So, I've sent all my Biremes away and will just leave my troops and transport boats, now that I know that the transport boats won't be destroyed.

If I were you, I'd still send away my transport ships and ground troops. Just because he says it's just LS, it could also be fast transporters guided by LS; they travel just as fast.

Better to be safe than sorry

So LS can only destroy other LS and Biremes? But only Biremes can destroy TS?

Not even close. Well, somewhat close.
But anyways, LS and Biremes can both destroy transports with equal efficiency. In fact, one of either will slaughter thousands, even millions of transports, if and only if there are no escorts. But that assumes the transports are attacking. If the transports are defending, pretty much same deal, except the TS can't be destroyed unless there are absolutely zero ground troops in the city at the time.
