This isn't a bug, the reason why you have the same amount of favour is because they all contribute to the overall type of favour they produce therefore creating a total favour.
If your unsure of what the gods produce the favour for have a look at Wiki
So If I have Zeus in two cities, each city doesn't build it's own favor? Zues will be at 500 for both to cover both cities?:\

Correct, they contribute to one pot.

Favor is a global resource - meaning the maximum favor (default 500) is available for each god to each ACCOUNT, while standard resources are available for each CITY. This means, theoretically, a player with 200 cities doesnt have much advantage favor-wise over a player with 100 cities. (They can generate it quicker, but not much quicker - and they still have the same default favor cap)
